About the Role: Rewriting the Future of Genomic Data Analysis

This 2-month (extendable) project focuses on the critical task of overhauling an existing genotyping pipeline to seamlessly handle the complexities of Whole Genome Sequencing (WGS) and Whole Exome Sequencing (WES) data. You will play a pivotal role in enhancing the efficiency and scalability of our genomic data processing workflows. The position can be based in Pune, India, or remote. Immediate start is preferred.

Key Responsibilities: Shaping the Next Generation Pipeline

Your responsibilities will encompass the entire lifecycle of pipeline development and optimization, including:

  • Pipeline Architecture Analysis: Thoroughly analyze the existing genotyping pipeline’s structure, logic, and limitations to identify areas for improvement and adaptation for WGS/WES data.
  • Workflow Redesign & Implementation: Lead the redesign of the workflow to effectively process the increased data volume and complexity inherent in WGS and WES datasets. This involves integrating new modules and adapting existing ones for optimal performance.
  • Variant Analysis & Quality Control: Implement robust variant calling, annotation, filtering, and quality control (QC) procedures specifically tailored for WGS/WES data, ensuring high accuracy and reliability of results.
  • Cloud-Based Optimization: Optimize the pipeline for seamless execution within large-scale cloud computing environments, with a strong preference for Amazon Web Services (AWS) – including S3, EC2, and Batch services. Ensure scalability and efficient resource utilization.
  • Reproducibility and Modularity: Design the pipeline with a strong emphasis on reproducibility, modularity, and scalability to facilitate future expansion and maintenance. This includes detailed documentation and well-defined interfaces.
  • Comprehensive Documentation: Create detailed technical documentation outlining the pipeline’s functionality, dependencies, usage instructions, and troubleshooting guides.

Required Qualifications and Experience: Your Expertise, Our Success

To excel in this role, you should possess the following:

  • Advanced Degree: A Ph.D. or Master’s degree in Bioinformatics, Computational Biology, Genomics, or a closely related field.
  • NGS Pipeline Expertise: Proven experience in the development, implementation, and deployment of bioinformatics pipelines specifically designed for WGS and WES data analysis. Demonstrated success in handling large genomic datasets.
  • Programming Proficiency: Exceptional proficiency in Python and shell scripting languages. Experience with workflow management systems like Nextflow, Snakemake, or WDL is essential.
  • Bioinformatics Tool Proficiency: Deep familiarity with various bioinformatics tools, including variant calling (GATK, FreeBayes, DeepVariant), annotation (VEP, ANNOVAR), and QC tools (FastQC, MultiQC).
  • Data Format Expertise: Hands-on experience working with standard genomic file formats such as VCF, BAM/CRAM, and FASTQ.
  • Cloud Computing Experience: Solid understanding of cloud platforms, preferably AWS (S3, EC2, Batch, etc.), and experience managing resources within a cloud environment.

Preferred Qualifications: Adding Value to Your Profile

The following qualifications will be advantageous:

  • Workflow Transition Experience: Prior experience transitioning genotyping workflows to next-generation sequencing (NGS)-based workflows is highly desirable.
  • Containerization and CI/CD: Experience with containerization technologies (Docker, Singularity) and Continuous Integration/Continuous Deployment (CI/CD) practices.
